There is very little known on how this little pokemon blob came into being, there are theories out there that claim Ditto must be a fail science experiment.
Here is what we do know about Ditto:

Abilities: Able to make a perfect replica of a Pokemon when seeing looking at the Pokemon face to face, but trying to change it shape based on memory usually leaves discrepancies, each Ditto though has its own strengths and weaknesses.

Where can Ditto usually be found: Ditto is usually never far from civilization and people.
With that said, it is my belief that Ditto is the offspring of a Human and Pokemon relationship.
Ditto is one of the strangest Pokemon out there and they tend to stay near civilizations and people, why is that?
Here is some of the evidence supporting this theory:

Ditto cannot breed with themselves, they have to breed with other Pokemon and from the little scraps of information I was able to find, the offspring of a Ditto that transformed into another Pokemon species and the Pokemon they chose to mate with will be of the Pokemon they chose to replicate and not a Ditto. (this is due to Ditto's remarkable ability to change itself to the cellular level thus making ditto for a time not be a ditto but the actual type of Pokemon it copied, an example is Ditto copies a male Pokemon and mates with a female of that species, the resulting impregnation/fertilization would be with a 100% copied male of that species and so the female would have her species as the offspring and not a ditto)

Ditto have been known to be able to transform into Humans which suggest that their genetic code is a unique one since there is nothing official that states Pokemon and Humans can have offspring together (Hybrid), but with Ditto, it may be possible, only thing official I found is that it is said that Pokemon and Humans have been known to marry in the past.

Ditto locations are mostly around human locations and normally not too far from any human civilization, only thing I could think of for why some Ditto can be found in far of secluded areas are due to transforming into a flying type, wandering type or similar and forgot it was a Ditto for a time and so wandered away and eventually goes back to its original form, But as for being around human civilization and people mostly, it makes you wonder why that is, and this theory that Ditto is an offspring of human and Pokemon makes the question why a lot more understandable.
If you think about Ditto and understand its abilities to replicate and copy not only Pokemon, but humans as well then a Darker picture does start to appear.
The reason ditto is a transforming blob is probably due to the fact it could not fully integrate the different genes from the Human and Pokemon parents and thus caused a mutation or defect depending on how you want to look at it, that allows ditto to copy other Pokemon and Humans, but bad side effect of the union of a human and Pokemon is that Ditto is not that smart and forgets things and that is why Ditto cannot normally transform into anything based on memory without any defects.
Another side effect of the Human and Pokemon offspring know as ditto is that since the genes were not able to fully integrate, it left out details on how to structure ditto's appearance and that is why Ditto looks like a blob, but the plus side is the fact Ditto can temporarily fill in those blanks by becoming a copy of a Pokemon or human.
It is a miracle that Ditto was even born in the first place, let alone able to survive, and thanks to its unique genetic structure it is able to become a human or another Pokemon for a temporary time.
TLDR: I believe Ditto is the Offspring of a Human and Pokemon due to Ditto's ability to change into Humans and other Pokemon, is sterile when in its normal form but able to mate in a copied form but the offspring of that in never a ditto only the copied race, leaving the question to where does ditto come from making this theory possible.
